how you changed the links in joomla to not display index.php?option=com_content etc?

That is called "SEF URLs" which of course stands for Search Engine Friendly URLs. To enable it you log into your admin area and go to the Global Configuration. Then under the Site tab is a section called SEO Settings. What you want is to set Search Engine Friendly URLs to Yes. You may also need to set Use Apache mod_rewrite to Yes. Lastly you may need to rename your htaccess.txt to .htaccess and upload that to your Joomla root folder.
